I recently put up a projector[I don't remember what model] and I noticed in the instructions that when mounted from the ceiling it put out 200 less ansi lumens than when it is on a table. Is this common and I have just never noticed it before or is this only with rare brands?

I bet it is a mistake. Someone wrote one paragraph one day and months later, after the specs had changed somewhat, someone wrote the other paragraph.
Mistakes happen. I mounted a Sony G90 a few years ago, and the calculations for the throw distance were said to be related to the distance to the lens. Turns out it was the distance to the center of the mount. Mistakes happen.
By the way, what is the projector? It can only help us all for you to mention it!

Ernie is correct. The light output does not change. Depending on the TYPE of screen, you may get more gain off of the screen from a floor versus a ceiling mount but that's another issue.
