Yes, I've seen this exact thing - just last week!

I originally had my Denon Amp & DVD player using a mono 3.5mm cable daisy-chained from an IR port (RFX9600 --> DVD --> AMP). I then wanted to move on to using serial for the Amp, but keep the DVD using the hardwired IR. I could not get the DVD to work with hardwired IR while the amp was connected to the serial port (the amp and DVD were no longer daisy-chained - only the DVD was using hardwired IR). My testing showed that unplugging the serial connection allowed the DVD to work with hardwired IR, but while plugged in it would not. I really wanted to use the serial connection for the amp so I just resolved to use an emitter on the DVD player.

This appears to be some kind of a hardware bug in the RFX9600 to me.
