They would have had to setup the online account for programming the remote, so in order for you to make changes you'd need that id and password. But nothing is stopping you from creating a new account and doing your own programming - there is no warranty impact, at least not from a logitech standpoint (I don't think). If geek squad gave you their own warranty then that's a different matter. What they're probably saying is they did the setup and will support it but if you go trying to change it behind their backs they won't support it. That's reasonable (if you're actually paying them to support it).
