Did you learn the codes via the connection to the pc? Or on the remote directly? If you learned them via the connection, delete them. Make the changes to your ccf. Download it to your remote. Learn the ir codes on the remote directly. Upload the ccf to save the ir codes for the next time you want to make changes to the ccf.

The reason is because learning on the pc could cause some of the codes to be dirty.
