I doubt this is due to the remote code used. The best way to tell would be to use the original IRDA remote for a while. I know these STBs do get very confused if they see both RC5 and IRDA, so you probably want to reboot the STB first. 4000's have a reputation for being more flaky than the earlier ones, so I suspect it may be down to that. Some people have used a timer to power the STB down for 5 mins in the middle of the night to improve reliability.
