IR signals go through glass, that's why the doors on most cabinets are glass.

Anyway, what's the order of the three stacked devices? Have you tried moving the SAT box to the top of the stack? Some devices require stronger signals than others.

Have you also tried using the base unit itself? Is there somewhere you could position it so that it's facing the stack of devices?
