So is it tied to the input, or to the sound mode (ie. 2.0 versus 5.1)?

The first thing to check for protect mode, is to re-do all your speaker wire at both ends, to ensure there is no short from a stray strand. If this doesn't help, then the answer is likely that something has shorted out on the circuit board. When Sony receivers go, this is typically the way (I've had it happen myself).
