Your Denon receiver and Logitech Squeezebox are not communicating over RF. They are still being controlled using IR. The RF communication exists only between the remote and extender. Your remote is simply sending the IR signals over RF to the extender. The extender is then outputting the IR signals to your equipment via either the front blaster and/or IR outputs. That being said, if your Motorola DCT-6412 is not working via the IR output of the extender I would suggest checking the placement of the extender and/or IR emitter running to the Motorola DCT-6412 to ensure optimal placement. If you are running an IR emitter cable the IR receiver of the Motorola DCT-6412 could be getting flooded. A forum search on "IR flooding" will provide you with a number of forum posts on the subject which may prove helpful.
