I'm referring to the common MS-branded media remote, not the fancy logitech remotes. It looks like a standard IR remote, so I would think it's compatible. Anyone know for sure?

Yes.

However, as a notation, there's a toggle bit issue where learned codes will only work once in a row when learned into another remote (ie. you could do CH+ CH- CH+ but not CH+ CH+). This is, however, easily solved with a registry change (search the forum for "enabledebounce").

Not sure what you mean...the 360 has a registry?

I searched for the term you suggested, but I could only find two references to programming a Pronto remote with MCE 2005.
