Can some please explain the purpose of this .exe located in Program Files > ProntoProXML?

You downloaded Barry Gordon's PronotProXML at one point and time or someone on your staff installed it. That's what this file is. It loads a PEPV1 XCF and extracts all the scripts to a well know folder for editing.

What Lyndel did not mention is that after you finish editing using the editor of your choice (Lynel uses jsLint, I use the one from C-point), it puts it all back together as a proper xcf and will pass it to PEP if you tell it to so you can down load it
There is also a version for PEP2 that I have not yet released as I am a little too busy and it needs some beta testing.
