the ir out jacks from the mx350 take a standard 1/8 in mono miniplug (2 wires). however, all ir sensor inputs from a variety of devices take stereo miniplugs (3 wires) how does one connect the ir out from the mx350 directly to the ir in of a theater control system? (without using ir transmitter and sensors)

You mean a MRF350, correct? In many cases you can mini-to-mini from the MRF350 to the IR input on the back of the device (receiver, dvd, tv, ect) with mono-mini's. Both the MRF260 and the MRF350 have buffered outputs for direct IR connection.
