The bad learns look like irregularly paced NEC1 repeat bursts. A LOT of them.
In addition to what John mentioned, make sure to press the LEARN button in the Pronto software well in advance of pressing the actual button to be learned on the original remote. It looks to me like both were pressed at the same time and the Pronto only saw the end of the signal.
Keep the distance between remotes to about 4-5 inches. The Pronto classic models are usually pretty forgiving about slight movement of the original remote as well as angle. But putting them down on a table is obviously the best bet.
