Okay, been playing with this a little and if you go to Settings / General / Remotes / UnPair Apple Remote,
Then learn the buttons, being careful to press the OK and Play/Pause button very quickly, the Pronto will learn the code and they can be played back without issue.
I'll upload the full PCF later tonight, just in case anyone wants it.
