mx-1000 operating program vs. learned program

What exactly is the difference between the "operating program" and the "learned program" in MXOP 2.25? Is there a wrong way (sequence) to do the uploading and downloading? I keep wiping out macros. With this happening, there's no back-up on the PC really, right? What's the point of using the PC if the MXOP software overwrites macros? (It could be doing other weird stuff that I haven't noticed yet too; I haven't used the MXOP software in several months, so I'm struggling to get reacquainted.)

FYI, Win2000 would not do an "operating program" upload. MXOP would crash every time. Win98 seems to be doing both up and down (too well it appears :)
