Does it make any difference if I use the ProntoEdit Professional 1.0.37 or the ProntoEdit NG 3.1.3 software to program a new TSU3000 unit?

ProntoEdit NG v3.1.3 is for the TSU3000 and TSU3500. ProntoProEdit NG v2.1.8 is for the TSU7000 and TSU7500. ProntoEdit Professional 1.0.37 is for the new TSU9600.

Thanks for the info. I have programmed all of the URC models but this will be my first Pronto to play with.

I also have just purchased a TSU6000 so what software should I use for it? Can I use the same software for the TSU3000 and TSU6000?

No. You need the original Pronto software ProntoEdit V4.05.
