Is it possible to use a MX-990 to send serial commands to a MRX-2. I see it has two serial ports, but don't see how to add them in CCP for the MX-990. I need to find a replacement for a MSC-400 and the TV only accepts a hardwired serial connection. I don't want to use a blaster or stick on IR block on the front of the TV.

No, the serial ports can only be triggered by communication over the ethernet network. So that means that only the MX5000/MX6000/KP4000/Android App/iOS App can send RS232 commands. The same is true for the voltage sensor and relay connections.
