unfortunately, it seems only the highest end smartphones come with the ir transmitter.. I'm hoping to find (or even make at this point) a ir transmitter that works with the 3.5 mm audio jack. The commandfusion's ir learner looks ideal but it's too pricey.

But do you see any reason why the Axium Keypad Manager / Design Portal couldn't be made to generate an audio .wave file (36khz carrier freq) (from .ccf files)?

It's still a risk that the audio chip won't be able to play it back, but in terms of hardware it's not much of an investement. For example:
